New thermostat, new water pump assembly, pop valve is clear. Motor will not pee in neutral or idle speed. What's goin on.

Did you replace the housing or just the impeller? Housing might be worn.
Did you reconnect the hose when putting the lower unit back on? Are all the water hoses obstruction free? Are you running it long enough for it to heat up and pop open to start flowing?
To verify, telltale flow at higher RPM?
Any alarm? Checked the telltale for obstruction, ie sand grain, grass, stick?
Have had sand block at lower RPM and shoot a stream at higher RPM with more force around it.
Check for dirtdabbers in your lines. They clogged mine up before

Make sure the keyway is in with the impeller

Are you doing this on a flush or backed into the water?
Is it running hot?
New thermostat may be not opening up, or in upside down. Take it out and drop it in a pan of boiling water on the stove and see if it opens
or low water pressure. Turn water hose up for stronger water flow

I had a broken impeller blade stuck in the water passage before.

Could be this
Does that model have a fuel cooler? Some of the four stroke yamas do. It is just a vertical loop in the cooling system that has a u-shape tube at the top of it that is easy to clog.
