They only had to climb the ladder going down the side of the boat to get aboard.
Don't sink it, just lob a few cases of knock out gas on the boat and then toss the pirates off the bow to swim back to the hill.

Last I heard, that boat was still at anchor with no way to offload the weapons. So, they're stuck, probably without food and there's a U.S. destroyer standing by to put a harpoon missile in the wheel house.
